Pdftk offers a useful set of tools for manipulating PDF files.
Rick posted a solid explanation of one of its uses, lining up parallel texts,
A couple more useful posts concerning the use of PDFtk by another poster cover embedding tables of contents into pdf files
and fixing the discrepancy that often occurs in pdf pagination between the actual page number and the page number printed on the page:
